Hipmunk has been my go-to for flight booking. It ranks flights and prices based on "agony" because sometimes the cheapest flight is the most painful (e.g. multiple connections, long layovers). My only complaint is that it doesn't include Southwest Airlines.

Scott's Cheap Flights is a very cool newsletter that alerts you when airlines have sales on. It's more for serendipitous flight booking over actively searching for flights for a trip you're committed to. It let me know I could get from the UK to Hawaii for £273 return the other day! I was very tempted to book. For actively searching for a planned trip, SkyScanner is my go to.
